Taxonomic classification of SSU rDNA sequences, using IDTAXA

The CCAPSeq database provides taxonomic identification of small subunit (SSU) ribosomal gene sequences. Taxonomy is assigned using IDTAXA using a PR2 and GTDB reference trainingsets, for eukaryotes and prokaryotes respectively. For prokayotic 16S sequences, we recommend GTDB, because it is the most recently published reference taxonomy. For eukaryotic 18S seuences, we recommend PR2 database, because it is well maintained.

The CCAP Bioinformatics gateway was initiated in 2020 to promote accessibility of CCAP Sequence data which has been collected over many years by Culture Collection of Algae and Protozoa, collaborators and other research institutes. Its aim is to provide a central platform that allows users to browse and access sequences, meta-data and results from common stardards and open-source tools. We provide access to the data through this ShinyApp as well as other data formats, allowing researchers, students and other to integrate the data in their work. Sequence based taxonomic curation of the culture collection is critical, and forms a central aspect of our platform. The aim of CCAPSeq.db is to provide an integrated,and up-to-date sequence database for the CCAP culture collection.

CCAPSeq.db uses MySQL, an open-source data management system, ideal for interacting with bash/R and PHP, convenient for 'black-box' magic as well as database-driven web-applications
